Plus, it has more room for expansion outside the city than any other hold capital besides maybe Riften. Well yeah, but all of them live somewhere. The actual living space inside Markarth, even if it was massively scaled up to the size of an IRL city, would still be awfully low.
Solitude (Skyrim)
I should note, I'm in no way bagging on Markarth. Also, it reminds me of Helm's Deep, so there's that. You also need to take into account that lore-wise, Markarth is a re-purposing of an older Dwemer city, which probably extended into the mountains a lot farther, which just isn't seen in-game. So it's likely that the geological constraint you mention doesn't apply. So yeah, like I replied elsewhere, if Nchuand-Zel were settled, it'd bring Markarth's population way up, to levels seen in Whiterun, Solitude, or even higher.
The underground of Markarth is quite extensive and the silver should bring a lot of miners and prisoners into the city.
As for Whiterun I was thinking of the inner city itself, not the surrounding farm areas, for if that were the case I'd say Whiterun would be up there. As for expansion, its hard to see Whiterun's city walls expanding, it doesn't look like they've built anything in stone there in over years!
Wait, are we assuming that in real life, Nchuand-Zel would be populated? Because that does change everything in terms of Markarth's population. Nchuand-Zel to scale, combined with Markarth's in and outside-the-walls population, would probably easily bring it up to Whiterun or Solitude's population, if not higher. But yeah, Whiterun's walls are basically just to defend the on-the-hill city, so I doubt they'd extend them outwards much. Modded consol version can have towns but the typical vanilla version is just a village. Unless you count the infinately spawning gaurds and npcs that roam the region but in the town walls its a village.

The city is built on a cape on the mouth of the Karth River and has a port on the river itself. A large percent of Haafingar's population lives within Solitude's walls. I would guess a RW Solitude would have a population about 50,, Windhelm . I would put the population of Skyrim at about 1/4 million.
